I pulled the trans outlastnight..and got it all back together today..and now the trans seems to be whining quite...I put a new clutch and pilot bearing in it and when i put it back together...it didnt exactly just slide right in...It also seems like its making a metalic clucking noise when you go to down shift to slow down...not sure what I screwed up...any help is greatly appreciated.

Does the whine ever go away? With the clutch in or out? In any gear? Did you upgrade the overdrive retaining nut while you were in there? Test to see if the noise ever goes away, then I can help you track it down.

It only makes the noise when you are in gear...ANY gear...no noise just idling...nor is there a noise when you put it in gear and let the clutch out with the brake on [wheels not moving]...Im suspecting the input shaft main bearing...I hope not...cause that means I just screwed it up my damn self...

If it were the input bearing it would make noise any time the clutch was engaged, so I dont think thats it. Are you sure the noise doesnt go away in 4th gear? If so, it would probably be the pilot bearing in the trans. Also, how do you put it in gear without the wheels moving? That would kill the engine. Could be that maybe you left out a shim/washer or something also.

Im sorry..let me explain better...
WHen the truck is running in neutral..there is no noise...
When you put the truck in gear and bog the engine down holding the brake..there is no noise..
When you go to actually drive, there is a slight whining noise through the gears [not sure about 4th gear..only went through first and second and thought..oh shit..]
When you let off the gas..there is a slight metallic noise..like a clunk of some sort
Does that help with diagnosing it at all....and thanks by the way..really appreciate it.

mine kinda makes the clunk noise, however it doesnt whine (only a little in reverse). ive gotten used to it though and hasn\'t seemed to hurt it any

First check to make sure there is enough fluid in there, because it kinda sounds like a synchro problem, and that is the first part to make noise when fluid is low. After that, if the noise is that bad, I would say you may need to remove and disassemble it, and retrace your steps.
